Fasteners go through the flashing flange into the curb, rather than through the visible surface of anything at all.
The strongest advice we give is about timing. Replace an aging skylight while the roof is open. The deck is exposed, the flashing is already off, and a twenty-five-year-old acrylic dome with a hazed lens is not going to outlast the shingles going on around it. Done later as its own job it costs several times as much. Two units should be done together, since the second trip is the cost.

Condensation running down a poorly insulated light shaft looks exactly like a leak, and we would rather find that than sell you a flashing kit you did not need.
